Sometimes those references are linked to chart...
Sometimes those references are linked to chart templates and / or workspaces...
I had a similar problem in the past and I needed to delete all chart templates and associated workspaces to get rid...

Yes, it seems that they are 'native' NT indicators, so you can't delete them.
...And it looks like that these indicators exist as doublets in two different directories. Have you copied them ?
