Don't know if this is of any help, but did you already try to set the commission in the instrument manager ?
Just select your instrument in the right box of the instrument manager, click 'Edit' and the 'Misc' Tab in the new opened window and enable the commission in your favourite datafeed again.
If you are trading a Live account in NT the commissions are NOT deducted from the P&L in Chart Trader regardless of what settings you have made.
As I understand it this is expected behavior of NT. I guess it is because it could be misleading if you have less than precise commissions setup in NT that maybe different to what your broker charges.
