I was able to automate the exit of a position with a manual entry. The key was to turn off the automatic management of the order and do it yourself.

protected override void Initialize() {
Unmanaged = true;
}

When I run the auto exit strategy, I pass in as a parameter how many shares I want to sell of that symbol. NT thinks the position is flat. When the exit signal is trigger, I send a SubmitOrder(), and set a flag for the loop to be false.

exitOrder = SubmitOrder(0, OrderAction.Sell, OrderType.Limit, Quantity, exitPrice, 0, "", "Exit");

If you have the correct account and instrument, it's quite easy to grab the correct positions and manipulate them.
The advantage is that you can keep the orders managed. I do similar stuff with my vvMiniTradePanel...have a look at the code, it might be good for reference.
