Agreed. Your best bet is to build a new dedicated "Trading" workspace and get it exactly how you want it. Save it once and don't save it again.
You can tinker with a standalone workspace to your hearts content, but for live trading you want NT running as slim as it can be.

install robotask lite (it's free).. make a task to zip up workspace folder files.. use the built in variables to name the archive with the current date and time.. run the task manually or automatically to have it create these archives when you want.
I prefer using 7zip (which you need to install separately) with robotask since it makes insanely small archives of anything with lots of text files, which is what ninjatrader (xml) is for workspaces and such things
create a run program task in robotask
Program name: C:\Program Files\7-Zip\7z.exe
parameters:
this backs up the custom folder (where the programming code is) but just change the folder to the workspaces folder or whatever you want to back up
you can remove the -xr stuff, that is just good when backing up the custom folder to ignore that file
you can remove -p unless you want to use a password
replace all the CAPITALIZED with your own
also set the Default Folder of the Task to your destination folder
