not sure if I understand correctly. if you had the "add in" version, you would need to go to utilities and remove it (because of a dll file). but if you want just to delete the "normal" indicator jtEconNews2a, you only need to got to edit ninja script and delete the indicator. anyway since you overwrote the old version with the new one, everything should be ok. the old version got deleted that way as well.
I'm very confident it will work just fine. unfortunately I can't take any credit because it's fat tails who made the modifications.
for all the changes and the problems you also can check here:
I know this thread hasn't been updated for a while but my version has worked fine through every Beta so thought I'd share if anyone is interested. I've never done anything to it and didn't even know people were having problems with it. I've never had any problems. Hope it helps.

1/ Are you using the stand alone version, or the one that loads as an indicator on NT charts?
2/ Are you trying to source news from ForexFactory or DailyFX.
Currently I use the stand alone version which I have never been able to get working with ForexFactory, but up until a couple of days ago it was working fine with DailyFX.
I do not have the code to the software, but I did take a look at the log and what it says is that it has downloaded 41 news events for this week, but of course by now those have all expired. The DailyFX file it is referencing seems valid (hence why it is at least finding the first 41 records for the week). If I open the file directly on the Daily FX website (.xls file) it does have all the news events for the week.
So I am at a loss to explain why it has stopped mid week.
To be honest I was going to leave it a week to see if it corrected itself on Monday in case it is something to do with Daily Fx's file for this week.
Other than that I am not sure how to get the software code as I think other members here have tried and the original author does not support it or respond to messages.

I usually use the stand alone version with DailyFx.com. I tried also the ninjatrader indicator version but I have the same issue so I'll do the same thing of you and I will wait until Monday to see if something go to change.
Thanks for your answer
