For some reason gaps will often appear in back data, or there will be sections of back data that will flatline. Reloading the problem data will fix it but I'm just wondering why such issues occur in the first place as reloading data can be quite time consuming.

I don't experience this within MC and I would suggest demonstrating this to the MC helpdesk, so they can investigate it further and help you with a fix.
